The main protagonist, Wikus van de Merwe, is tasked with relocating the aliens to a new camp, but discovers a dark secret about their origins and is forced to go on the run from the military. Throughout the film, Wikus finds himself torn between the human government and the aliens, as he learns that they are not only intelligent, but also have their own culture. The film ultimately ends with Wikus helping the aliens escape and the military forces being defeated.

In the end, he is unable to save himself and requests his former lover to put him out of his misery. The Fly is a cautionary tale of the dangers of scientific exploration and the consequences of playing God.
